Here's the code from your Twilight Test board that I think you're talking about:

If you are wanting "nav1" to go above the "updown" links, then you can rearrange the HTML to make it display in that order. From there, you can use CSS to tweak the amount of space around and between these things.
Edit to add:
You can also change this:
<p class="updown" id="top"></p>
<p class="updown"><a href="#bottom">Bottom</a> — <a href="#down">Down</a></p>
...to this:
<p class="updown" id="top"><a href="#bottom">Bottom</a> — <a href="#down">Down</a></p>
No need for that extra paragraph above the bottom and down links.

I'm wanting the nav1 to go on top of the lighter color below it. That's how it originally used to be. Like the nav1 is in the footer. It fits along the line of lighter color. They used to mirror each other.
The links on the other boards didn't use to float over the lighter color, they used to be on top of it.

Now I think I get it. There's a gap where there didn't used to be one. For some reason, There are four <br>s there in Runboard's code. I'll send Thor an email and ask him to get rid of those. In the meantime, you can try this:
#nav1+script+br, #nav1+script+br+br, #nav1+script+br+br+br, #nav1+script+br+br+br+br { display: none; }
I added that to your Twilight Test Board, and it got rid of the gap.
